Yes, FrameMaker can do this. I do so in all my manuals. The chapters are
stored in separate files, and grouped in a so-called book file. I set a
reference mark at the destination of the reference, and can afterwards
insert a reference to that mark in any chapter in the book file.
You can also insert references to certain paragraph styles, e.g headings,
without setting a reference mark.
