As for question 1, HTML Help 1.2 provides a stopword file named
stopword.txt (my HAT provides a different one). It lists the words
that will not be incorporated into the full text Search.
So, I surmise, any words that are listed after the 512-byte limit
will be included in the search file.
(Examining file sizes, it looks like the default stopword.txt file
is almost 512 bytes, so adding anything could be futile.)

Re: Question 2, haven't you noticed that leaving out chapters on
error messages is the standard behavior in the software industry?
Not good behavior, just standard.
