First, don't use Save As PDF. Print to PostScript using the Acrobat
Distiller driver and distill the Postscript file with Acrobat Distiller.
You'll have more control over the process this way.

The likely cause of the lack of color is that (in your specific case) the
PDF Writer driver is set to grayscale rather than color. Check your print
driver options. But best go the Postscript route, and check your printer
settings for Acrobat Distiller to make sure it's set to print color and not
grayscale.
