I'd suspect that the printer driver was monochrome or set to monochrome.
(You are using Distiller, and not Save As->PDF?) Try using the Adobe PS to
create a printer instance from the Distiller PPD.

The way that I've done this is to create a character tag (called Link), and
to tag all the links with this. When you give the files to your client, set
this tag to As Is for everthing except color, which should be black. When
you create your PDF, set the tag color to blue (or whichever color you
want).
