I organize by directories, each named for a window or function. For example, I might have a directory called Project/graphics/main-window or Project/graphics/search-tools. If a window or tab is reached through a window, then I make it a subdirectory: for example, Project/graphics/main-window/address-tab. If I'm using the same icons or buttons constantly, I may put them in their own directory, too. Whenever possible, I use long file names that are descriptive, connecting words by hyphens or underscores, since recently I've been working on Linux.

Using this system, I can usually tell fairly quickly if I've already taken a screen shot, then find it without much of a hunt. I gave up simply using a single directory, or directories named for chapters when I was working on a 3000+ page documentation set, and found myself constantly retaking or copying a screen shot - and then having to replace all the instances of it when the interface changed during development.
