This is generally a print driver issue. If your default printer is, say, an HP
ImageDeskLaserJet 5003, Word will format your pages for that printer driver.
When you create your PDF, you're switching temporarily to the Distiller driver,
and Word repaginates your document accordingly.

There may be other ways around this problem, but my solution is to make
Distiller my default printer to avoid such pagination surprises.
