I generally type my cover letter directly into the mail program since I think that submitting it any other way makes it look canned. If I want to preserve it, I'll type it into Word, then select all and paste it into the mail program.

I usually submit the resume as a Word document, except in those cases where someone specifically asks for it as a text file.
