What version of Acrobat do you use? More recent versions allow you to
modify page numbering to match that of your original document.

The other approach would be to go the other way; make your original
document's pagination consistent with the page numbers in Acrobat. If you
choose this option, there will probably be some pages (like the cover)
where you won't show the page number in the footer, so you'll have a
little work to do on the original.

But you should do one or the other. You're not doing your users any favors
by having confusing and conflicting page numbers.
