If I understand the question correctly, I would just
use a tool like WS_FTP to download the top-level
directory with all the folders back to your hard
drive. It's almost a 1-click process.
Then you will have all the files placed in their
proper folders, and you can burn this all onto a CD.
No special tools required. (I'm sure you can do this
with Microsoft's built-in FTP, also, but WS_FTP has a
nice interface.)
