What level of complexity, what kind of flowcharts, what is the input, what
is the output? Your questions is like saying what's the best tool for text
documents.

The easy answer, and probably the right answer for 75% of your needs, is
Visio. However, there are alternatives depending on specializations.

I was at one gig where the flowcharting got so complex and interactive that
they were considering CASE tools.

Another, where they used the Rational suite of applications.
