I should clarify my question, and I do apologize for not being precise the first time around. I was just using Windows as a placeholder noun. It's the usage of the word "run" as alternately passive, active-transitive, and active-intransitive.

(Aside: thank you to the person who pointed out that the MMSTP specifies that Windows is only to be used as an adjective, never as a noun - I had forgotten that.)

The actual sentence I'm struggling with is "Our software can be run by itself on a single, standalone machine, or it can be run as a multi-user system from a central server."

Maybe it's just the passive that I dislike. Or maybe I'm successfully distracting myself from real work.
