If the files are on a network directory, you can use Adobe Catalog and Adobe Search. Catalog is a plugin for Acrobat (not sure whether it is still a free download or whether you have to the Professional version to get it). Catalog is a full-text indexing tool that allows you to have some control over the way the indexing is done. For example you can exclude a list of common words, turn on word stemming, and some other options. You can set the indexer to refresh on a regular basis or just run it manually when you add documents to the directory structure.

Search is part of the free Reader Plus Search download (not the default choice for people who download the free Reader). The Search client lets the user search on document property fields (title, author, keyword, etc.) as well as text strings.

If the files are on a Web server, the Adobe Catalog and Search functionality doesn't work. However, if the site is running under Microsoft IIS, the built-in IIS search engine indexes PDFs along with other document types and is capable of finding text strings.

Note that not all PDFs support text string searches, depending on how they were created, what fonts are used, and some other technical factors.
