Assuming they're all in the same flow, how are they anchored and
positioned? When you put multiple tables on a page, do you anchor them
all in the same pgf and let them float?

I always anchor each table in its own TableAnchor pgf and leave Start
set to Anywhere, so I don't know much about floating tables. But besides
multiple flows, it's the only possibility that comes to mind.

I don't see any logical way that numbering setup could be a factor.
