Repeating numbers? I can come up with theories to explain restarting of
numbering or out-of-sequence numbers, but I can't imagine why the number
would fail to increment. You're sure all the Figure pgfs have the same
autonumber format (X:Figure <n+>)? The repeating ones aren't overrides
where the counter has been changed to "<n>"?

Assuming you have only one pgf format for all figure captions, and none
of them have overrides, there are still possible numbering pitfalls from
having the figure captions in the anchored frames instead of in the main
flow. I'd scrap that idea and use tables to create the appearance that
the client wants.

Instead of letting the anchored frame provide the ruling box around the
figure and caption, put both the figure caption and figure inside a
single-cell table (or put each in a cell of a two-cell table) and set
the table borders to provide the ruling box appearance you want. That
way, the figure captions are part of the main flow of the doc. (Oh, and
anchor each table in its own pgf.)
