Michael:

My thinking is that it's better to present the collection in a single
interface, I.E. in Acrobat.

To that end, I create a "Home.pdf" page that has top-level bookmarks for
the entire collection, a splash image for the collection, and a few
pages on how to use the bookmarks and global Find functions.

I prepare a full-text query index using Acrobat, and cause that to be
loaded on opening the home page. This sets up the Find to use the
prepared index, and thus automatically search the entire collection by
default.

Each document in the collection has a link back to the Home page at the
top of its bookmarks.

The user uses only the bookmarks and find function. There are no
hyperlinks within any of the documents.

I also ensure that the home PDF is the only page to control size,
position, and zoom for the collection. All bookmarks inside the
collection use Inherit Zoom. This means that once the user is in a
session, he can set the view however he likes, and it will stay that way
no matter which bookmark he clicks.
