Standard rules have a comma inside the quotation marks, but this may
lead many to think the comma is part of the command line -- as with most
troubling questions of grammar and punctuation, writing around the issue
is a good tactic. For instance:

When the Test Path screen appears, type
"C:\Applications\testprograms\TS3.exe"
then select NEXT.

Or, make a numbered list of it.

Please help settle a debate. Is it correct to follow quotation marks
with either a comma or a semi colon?

example:

When the Test Path screen appears, type "C:\Applications\test
programs\TS3.exe", then select NEXT.
