Two things immediately come to mind.
1. The path to the PDF, is it relational or absolute? Is the structure
of the location the same in both instances?
2. Are they linking to an internal location in the PDFs? If so they need
a named location in the PDF. Otherwise it would only open at the first
page of the PDF.
