I've used every version of Word since the DOS days. Granted, it's been a while (more than 10 yrs.) since I was a power user of Word, but I still use it (Word 2007 now) for certain tasks -- release notes, etc.

I've never, _ever_ seen a PDF of a Word doc that didn't faithfully reproduce the appearance in Word, including indenting, etc.

This leads me to wonder exactly what you mean by "created from Word 2003," how the indented lines are indented, whether you're using a monospace font, and how you're creating the PDF.

I'm prone to wondering. ;-)
