Geoff is right. The newer Pagemaker also includes layers, so you could
print the instructor's manual, then _turn off_ the instructor layer and
print the student manual---all from a single source. I have used the frames
feature (this last weekend to compose my wife's newsletter) and they're
wonderful for setting multiple stories.
Also, there's FrameMaker with its conditional text feature...

You mentioned that you're already using Pagemaker, so
that's your answer right there. PageMaker lets you place
new documents as independent stories, so all you need to do
is drop one document (the guide) into the left column as
Story #1, then drop the other (the student guide) into the
right column as Story #2. You can then flow the pages
manually, and independently of each other; "autoflow" won't
work because it will use both columns. Newer versions of
PageMaker (6.5.X), which support frames, should let you use
autoflow if you configure the frames properly, but I
haven't tried this trick yet.
