First suggestion would be to stop posting in MIME format (use plain ASCII).

Need to know more about the manuals to suggest something useful. If you are
referring to stand alone documents that need to reference each other, I
think the solution you already have would be the best. In some form or
another the index is going to have to identify which manual and which page
so I would think you're stuck with a minimum of clutter in the index. The
large number scheme (UG-22) need not be perpetuated to the actual manuals
however.
Or perhaps try and build the index like this:

SUBJECT
User's Guide: 3-10, 327-329
Installation Guide: 59-66
Administrator's Overview: 5

(possibly use abb. for manuals but use style above. Problems I see include
difficulty is generating such a layout automatically.)
