Sure. There are some differences. They include:

documenting the app even though you have very little
idea how it will look when they get to it (screen
size, color, browser, etc.).

frequently web apps have web help/doc not paper doc.

if they do have paper doc, the doc is probably wrong
as the developers are changing stuff all the time on
the fly.

if they have web help, you are changing your web
help/doc to match the frequent changes in the app.
