Yes. In Acrobat 4 or 5, File > Open Web Page. Click the Get Entire Site button.
Use the Acrobat Catalog plug-in (free download) to create a searchable index. Provide Acrobat Reader Plus Search on the CD (free distribution from Adobe, but read their terms so you understand the distribution license).
