I don't think this would be a problem in the context of the document, and if it did become a problem, then you could set off the entered code into a seperate paragraph. If that didn't work, then some other sufficient distinction could be made other than quotes, perhaps changing the background color on the entered text to a light gray (just enough to show a difference), font color, an underline, an obvious change in font size, or something else. As long as you take into account requirements like Section 508 if your working with electronic/online docs, that is.
