Thanks Richard (and everyone else who had suggestions),
I guess I was a bit too much in a hurry in explaining our numbering. Yes we use alpha for appendices. We ended up using the following which appears to be working quite well now.
Then I make the first part (Table {STYLEREF \s "Appendix 1" } {SEQ Table \* ARABIC \r 1} ) into a bookmark so I can cross reference it. Finally, I created my List of Tables (for the front matter) by selecting the Table Entry Fields box on the Table of Figures Options dialog box (not entirely sure why that worked, but it did).
For figures, I just substitue {SEQ Figure \* ARABIC \r 1} for {SEQ Table \* ARABIC \r 1} that way their numbering increment independently. Oh, and finally, for tables or figures after the first one in an appendix, I omit the \r.
