Email systems need refreshing every now and then, like operating systems. To flush out the logs and indexing files and cruft. Especially if you never delete anything. Outlook had this problem too, it is not a Thunderbird-centric bug. Backup your data. Install new clean copy of Thunderbird. Only restore the data you need, keep the rest on a read-only archive email installation.

Read the look at the archive- and backup-related articles for Thunderbird on MozillaZine. MozBackup is freeware tool used by some users. There are also tools and plugins that help delete duplicate messages, in some restore situations.

Be sure you Compact and Repair your folders on a regular basis. And never let them get about a certain size (not sure what that magic number is, but you should be able to determine which of your folders are too big). Large, uncompacted folders can cause Thunderbird to be slower than necessary.

Reconsider the "never toss anything" goal. Learn how to use web-based archives of public lists, so you don't have to keep ancient archives of those kinds of publicly-available messages.
