I'd be suspicious of the style definitions.
Are any of your styles still based on Normal?
Is the doc set up to auto update styles? (ok, I forget where that setting lives)

I don't understand Word's "themes", so I distrust them as well.
Without a better description of "mess", it is hard to come up with better suggestions.
