I'd just like to thank all those who responded to this kill fee
question. I received many useful responses and a whole lotta war
stories!! Unfortunately, there's a lot of contractors out there who
feel they've been screwed in one way or another.

It seems to be somewhat of a consensus to split the project invoicing
into thirds, getting that first third up front and making it
non-refundable if the project gets hijacked at some point. Also, make
sure milestones are built into the contract and you can demonstrate
that you have reached certain milestones, in case an argument about
payment ever arises.
