I'm not entirely sure what the issue is, so see if this helps.
Choose File|Page Setup|Layout.
Turn on Headers Footers|Different Odd and Even.
On the page before yoiur appendix starts, insert a section break.
Make sure that for the footers on both the even and odd pages, that Same As
Previous is turned off.
