I have used both Quark and InDesign for the last several years.
Personally, I find InDesign to be the Corvette to Quark's Ford Taurus.
That isn't to say that Quark isn't useful, it is. However, I find
InDesign to be easier to master and somewhat better with graphics. The
other big concern is price. Quark by itself is quite expensive whereas
InDesign can be packaged along with the entire creative suite for
about the same price (at least that was true two years ago).
As for 500 pages, I'm not sure about the capability of either program
to handle a long doc like that. I have done a max of 200+ pages in
both programs. For longer docs, most people would probably recommend
FrameMaker, but I'm only minimally familiar with that and do not feel
qualified to offer an opinion at this time.
If you've got the time, download the demo version of both programs and
play around a bit. I'm sure you'll find a good list of likes and
dislikes for both programs. Either will likely work, but your manner
of getting there is going to be different.
