Some of those are using the stock templates and others have been customized to varying degrees. Two of my favorites are the DotNetNuke manual and the Bomgar example. The reason I like these two is that they have gone beyond the basic publish tri-pane/link to tri-pane model.
The Bomgar site, on the other hand, has discarded all of the traditional tri-pane embellishments and have created their own navigation. The example is here, and yes, this is all Flare created. If in doubt just do a view source: http://www.bomgar.com/docs/content/index.htm
A good example of keeping the tri-pane, but updating the look and feel would be theArcWeb example. They went beyond just changing the colors and even changed most of the small icons: http://www.arcwebservices.com/v2006/help/index.htm

Both Flare and RoboHelp have their online help on the Web, so you can compare them, both as help and also as examples of their different, proprietary WebHelp output:
Good tutorials don't make Flare's online help any better organized, or its search engine any better, or its UI any less cluttered. Not that RoboHelp is necessarily any better, I'm just grumbling about one of the devils I know.
